What are the differences behind joining Team Aqua and joining Team Magma?

In episode 12, you'd get a Chinchou if you joined Magma, so you can't get them all if you choose Aqua. -
Due to the new field that the power plant got, Rotom could be considered as Shade's new signature pokemon. (nevertheless, Corey is a pokemon now) As far as I am concerned, Honchcrow or Gallade suit me best.
