Ok, so can anyone give me confirmation on whether or not I lose Shadow Froakie if I lose to the guy who has it?

Can anyone tell me how I'm supposed to catch Emolga on the roof? And was I supposed to lose the first battle against Zetta? Or will I get another chance to get Shadow Froakie? If not... -_-' Looks like I'll then be starting my game fresh.
