Actually it changes the play time only visually, it doesn't actually change it. When you save you will see that it is normal.

Actually if the game is speed up with CE while you save the game it can cause corruption. It is not that common, that is why you had no problems with it, but it can happen. One of the developers said that.

Never had the chance to use a mega pokemon, so I will pick them based on look/my liking/making sense. My favorite would be mega Umbreon Absol, because... it has WINGS! and a nice haircut! And my least favorite would be mega Mewtwo x, because I just cant see mewtwo as a physical pokemon.
