Legendaries are post-game, while most of the others were deemed too powerful for this point of the game (although some of them are slightly controversial, such as the Talonflame debate). Pokemon like Gengar and Gyarados used to be in the game, but were taken out due to either being too strong or being so much better than other Pokemon, which would almost never be used as long as the stronger things were available. Anyway, since we're getting close to the end of the game, the last few non-legendaries should become available, such as the majority of the unavailable Water types.

so far, from my house, I've noticed: Common: Spearow, Pidgey, Rattata, Zubat, Doduo Uncommon: Nidoran (M and F), Poliwag, Caterpie, Weedle, Pinsir, Horsea, Ekans, Koffing, Exeggcute Rare: Jigglypuff, Eevee, Bulbasaur, Scyther (haven't found any of these at home besides one Jigglypuff, but I've seen that they were nearby before)
