Pokémon StoneGrey is a personal upcoming project of mine. I'm yet to start the actual game, but I've got some ideas.
For one, the choices for starter Pokémon are expanded greatly. There's still the fire-grass-water-blah blah blah. However, there's also other types available. Each starter is a pure-type Pokémon, at least for its first form.
The team is a morally grey one. Team Bio (to be renamed) is a scientific organization. However, they take part in illegal activities, ranging from the sale of outlawed items to the use of Pokémon to an unethical extent. At the same time, though, they bring progress to the region, and in turn, power.
The player has two rivals. One is the player's sister, a kind young woman who sets her sights high. The other is a young man from the player's hometown. He is greedy and cares little for humans or Pokémon.
The Pokémon League follows the pretty much the same pattern as every region's: eight Gym Leaders (maybe more), the Elite Four, and the Pokémon Champion.
