This is a bit late as I just found it now myself but if (spoiler alert [idk how to do a spoiler]) you go to Grand Dream City's Help Center and work through the Missing Children quest you eventually go to an underground base that sells metal powder and cell batteries. Instead of mindlessly hunting them you can just purchase them for convenience

Small little thing I just noticed. You can Dig from the Right Wing Penthouse in Grand Dream City to Mount Valor Shore, and if you have no pokemon with Magma Drift on you and accidentally save after doing so you're stuck.

I actually had a backup save of this file in my recycle bin when I was swapping to my original, so I was able to revert it back to before I entered Grand Dream City and restart that whole part; it seems I was rushing through everything too quickly. Maybe the speed up/esc to skip dialogue needs some fine tuning to prevent issues such as these? I've noticed similar issues such as the one Layle reported, when skipping through scenes quickly, which I tend to do if I soft-reset and have already read/watched scenes/ I've noticed this happens if you have the scene sped up/hold esc to skip the dialogue as she acted normal in my first playthrough at normal speed then I did it in my second playthrough and she ended up there.

I go to set out after we have our discussion in Rhodea's apartment and Huey comes up to talk to me as usual about going to the park, but he doesn't even make it up to me instead he freezes right here. Because of this, my file here is frozen :/

Have you downloaded the latest patch? It's at the top of the first post in this thread. You download it, then extract the folders into your original Rejuvenation folder, putting it over the old ones

Oh I'm guessing v6's ship is a lot different compared to v7 lol. I started playing at v7 :/ Maybe try Gearen City's lab, the first place you go to to get your starter. That's been the same throughout v7-9 from what I've seen I do believe v7 -> v9 the resort where Amber's gym is looks a bit different, which is probably why jumping from 6 to 9/8 causes issues

One place that's nearby that I know certainly is a safe spot is in the ship docked by Terajuma Shore (the one Augustus used to take you from Blacksteeple). If you go back there and go in the spot with Nurse Joy & the PC, you may need to move around to find the exact proper spot to stand at, but that room is a safe spot.

Chances are you're saving in an unsafe zone in your past file, as a lot of areas were revamped in v9. What part are you at in the game? I can possibly give you a safe spot to save in. I've run into this error checking things from v7 to v9, and changing save location usually fixes it right up.

Not 100% sure if this was reported but if you go into Goldenwood Cave in a file that's completed this part pre-V9 (like this is my original file that has everything story-wise up to V9 done) Melia greets you and joins your party as if it's continuing the story. You can tell she's in her very first set of clothes and my character is in her alternate option from the past. Edit: I've actually encountered a few old storyline triggers by going back in past areas. I just went into the cave from the Girantina statue in Goldenleaf and the cutscene with Ren and Crescent showed. It doesn't seem to affect the actual story but shouldn't be happening of course.

The Xen Backup Lab hidden in the secret shore that Augustus takes you to, you go all the way to where you fought Madelis and Crawli fought Nastasia. There'll be a train there that you use the railnet key to open.

Not true, it's just the low hit chance. I just used it last night and it successfully worked once out of all 5 tries.

Shedinja won't revive when you use Funnel Cake on him (Idk if it applies for regular revives too or not) Edit: It worked in-battle correctly; however, out of battle it'll give this result.
