If you want to get the pokemon that can be found in the water in Team Aqua'a Base, then you should join Team Magma. Otherwise, it will take a while for you to be able to access that area. However, if you join Team Aqua, then you will be able to get a Zorua in Team Magma's base, which you would have to wait a while to get if you joined Team Magma.

In Emerald Cave on Route 3 (the cave you get to by going down the center path in the LCCC) an area is visible that contains an item ball, some mining spots, and an egg. Is there currently any way to get to this area?

The reason they are popular is because they are very overpowered, and the reason they are not available is because they are too overpowered. The point of the game is to get you to experiment with pokemon you may have never considered to take on people with things that vastly out-power you. So this game is not intended to prevent you from getting to use your favorite pokemon, it is simply locking off overpowered pokemon that would be considered a simple solution to the whole game. If you could just rush through the game without needing to plan out strategies or consider swapping out team members, the game would be a lot more boring. EDIT: Sorry, I was apparently typing at the same time as TimberDragon. I did not mean to make a redundant post.
