So I just got to the second poison gym and I have some questions. Do relationship points still go down? I have the mod that lets me view them, I beat the Garchomp so I get +1 to Cal. Though when he asked if I believed him, I said No. so that should give me -1. But the game still reads that I have 1 with him? So shouldn’t I have 0?

I just recently beat this gym actually, I used Luxray, charging the field really puts him at a disadvantage, if you use Nature Power you can actually use Discharge which will charge the field which buffs your electric attacks. My Sceptile actually did well with nature power.
