In the starting pokemon center, there's a guy that asked me to donate for the rebuilding of one of the three places, and I chosen the Underground Railnet but I can't donate for the other two, there's a way to do it?

In this Railnet, I found a corrupted pokeball, but the guy in the pokeball shop won't open it. There's another way?

Also, I don't remember if his nature is soft-resettable in front of him or I need to reset before to take the pokeball.

You can only donate to one project in E16. The second project will be doable after getting the leader after E16's leader's badge, and the third after the badge after that badge.

The corrupted Poke Ball in the railnet is for those who missed it earlier in the game by not doing the event before the city was restored. If you've already gotten a Ralts from that sidequest earlier, the event won't repeat.
