I am talking about the thing where you press Select on gameboy and your cursor turns orange and you can move the whole box. It was like this in Pokemon Ruby, Sapphire and Emerald. It's like a green / red / blue button at the bottom of the PC box, each one does something different. off the top of my head from what I remember, the green one you can select a bunch of mons and move them to a different box all at once.
