What is Erin's Theory?

During Erin's scene with Melia in the Blakeory Atheneaum, Erin asks Melia if they really travelled through time and visited the past. She then asks Melia if she really was sure about it or if she just believed Spacea and Tiempa. From this, she formulates a theory that she refuses to share with Melia. Has this been brought up again in more recent chapters? I can't seem to recall that. What is her theory all about? Any ideas?

The issue is that Erin's statement was in the context of the past in general, not only the "bad future". If this conjecture is warranted (it must be, otherwise it likely would'nt have been mentioned), then something must have been amiss in the past. There are quite a few elements that are suspect: the Garufan seal in the Amberette house, Aelita and Erin being "stared at" by someone before being erased, and Anastasia calling Ren while he's in the past. All of the MC's visits to the past seem like ploys by Spacea and Tiempa to prime Melia and the MC to act a certain way; it is especially suspect that Alexandra's family owned a conveniently placed Timesplicer Crystal, yet were oblivious to its capabilities. Perhaps this is all related to the reason Crescent defected. Or maybe I'm just looking too deeply into it.

one reason would be that she took the 3 black boxes from clear and kieran, one transforms into Nancy and the other transforms into the MC, the third black box is still unknown

The Garufan Seal in Amberette was in Kanon's room, and he's since been revealed to be a living spell of probable garufan origin. Aelita and Erin were stared at, iirc, by Melia and MC after coming back from the back future, and Alexandra's Crystal was in her family's possession since at least Nymiera. Most likely the travel between Hiyoshi (Nymiera's house) and Sashila (Alexandra's house) actually happens between two instances of the same Crystal lol.

The "proof" we actually get to the past is how we can affect the future with the tree sapling in Route 2, cutting it an producing another version of it.

Fair, but it's still weird that he had it after forgetting about his past. Also, weren't there some stack of boxes in between his portion of the room and the one where the seal was? Both sections also had separate doors.

I don't think this was confirmed. Aelita only mentioned a "she" and she seemed rather terrified of who it was; maybe it was Madame X attempting to fix the timeline?

I understand this, but I find it unusual that the Crystal was passed down, yet no one seemed to have accidentally traveled to the past. The Crystals are all placed in convenient locations, always leading to key events, in chronological order. Naturally, Spacea and Tiempa must be setting these up along the MC's path with some purpose in mind; otherwise, there is no reason why the MC's group wasn't send to any other point in time upon activating Nymiera's Crystal (since the present Crystal was not initially utilized in the first place). Overall, I just find it extremely weird how Spacea and Tiempa don't seem to acknowledge that Storm-9's instigator is within walking distance from their base.

Completely true. Knowing this game, however, I'm still expecting an incredibly convoluted last-second plot twist regarding the MC's past adventures; still, Nastasia's call and Erin's skepticism throws me for a loop and makes me hesitate fully accepting this fact.
