I had the same crisis too. Start at Apophyll Cave (the one you can get by just walking north of the Academy) and Surf southeast until you get to this mini island. The notes should be inside the cave.

As of Episode 18 there are a number of Mega Stones and Z-Crystals that you can't yet obtain, Kommonium-Z being one of them. It will become available once Episode 19 is out, so right now I don't believe there's a way to use Clangorous Soulblaze, without using mods.

The only Ditto you can get in the game right now is from Blacksteam Factory (or 7th Street if you miss it there) and I believe the IVs on it are just completely random, so yeah you'd probably have to get really lucky if you want a really good IV one legitimately.

You can buy them on the 11th floor of the Obsidia Department Store, so you'll have to collect all the Department Store Stickers.

Btw if you hadn't been able to solve it you can get Pixie Plates from mining and you don't really need the Luck Incense if you get the Amulet Coin from the Scrapyard in the desert.

Sorry, but mining is the only way to get the fossils from gens 1, 3, and 4, unless someone trades them to you.
